Can anyone share some info on how to get certificate of good conduct from malaysian authorities.I am working in Malaysia currently and how is the procedure after we file application,is it processed after any approval from my current employer or without it

I think you are supposed to get it from your home country.
The HC outsourcer mentions the process https://www.blsindia-malaysia.com/pol_clr_cert.php but perhaps you might want to enquire what they will do with the application because it may take a long time through them, rather than a personal application.
