or have you ever tried airbnb.com? it's a great one. You can choose your host, or even rent their private room/apato/house.

You can stay at my place for 2000 yen per day basis if you are interested. Its the cheapest you can get in Japan . I live in hiyoshi ,kanagawa prefecture.
